Given equal armaments, I would suppose that more than likely Napoleon would win. Napoleon was a great strategist, and had a great military mind. Hitler was a politician and a mad man driven by insane rage. Granted, Napoleon was psychotic too, but still knew far more about military strategy.
It is interesting to note how many of those with good will defeated those who were "supposed" to win. David vs. Goliath, Audie Murphy vs. an entire German company of soldiers, or the Afghans vs. the Soviet Army. Sometimes there is a greater force at work

Hmmmm, Napoleon had a diarrhea problem and Hitler has a drug addiction problem, its difficult. But I think Hitler would win, if both of them had the same technology available. I don't think Napoleon convinced his people to follow him like Hitler did with his propaganda. Heck, if it came to it, I think Hitler would have been able to convince civilians to take up arms if his army was wiped out. Hitler also had the blitzkreig tactic, much of what allowed him to win when fighting others. Aside from a few bad military decisions, I would still think that Hitler would win.

Napoleon... He was a superior administrator, brilliant tactition, and did the little things like supply lines well (except in russia). All hitler had going for him was technology, the willingness to use the technology and the ability to keep his people in line (fear). In Napoleon's time Hitler wouldn't be anything special.

Napoleon. He's a general. Hitler wasn't. Though he surrounds himself with great generals. Sometimes he didn't listened to them.
