I would have to say Francis Dolarhyde from the book Red Dragon, by Thomas Harris. Even though the crimes he commit are abhorrent to the reader, the character is written in such a way that you can't help but pity him rather than hate him. I also think he is a much more believable personality than Hannibal Lector, and is equally as sinister, but in a different way.

Professor Moriarty of Arthur Conan Doyle's,"Sherlock Holmes" classics.
He is the perfect antagonist for Holmes. His cunning, intelligence and complexity makes him the complete opposite of Sherlock. Sort of the ultimate good fighting the ultimate evil.

Of course, not far behind is Wile E Coyote, of Road Runner fame................

jaws was the best villain of all time, not the shark the huge bloke in the James bond movie live and let die, because he was super strong and had a metal mouth, he's the closest any ones ever come to killing bond and he's just so cool.

Moriarty from the Sherlock Holmes books. He was the mirror of Holmes, devious, intelligent, evil with a sense of flair.

Darth Vader - have vague recollection of being terrified by him when I first saw Star Wars as a kid. The effects kinda worn off now we know he's really Anakin though.
