I've stayed at the Renaissance Prague Hotel. It is pretty conveniently located to most of the sites (walking distance to the Charles Bridge and the Old Town Square). St. Nicholas Church and the Prague Castle are also worth seeing.

Old town is easy and compact to walk. One good way to visit the Castle on the other side is to take tram to the to of the area and then the walk through the Castle is all (steep) downhill. A nice new attraction is a castle and wine museum just opposite the Zoo main gate bus to zoo)

If you want to go very cheap and have the best experience meeting people, I suggest staying at the Clown and Bard hostel. http://www.clownandbard.com/

It is very basic and cheap, but I met a ton of cool people! I don't know if you would be into staying in a hostel though.

The Hotel Palace Praha, a little pricey, but you cannot beat the ambiance and service.
