I would suggest taking a multifaceted approach as opposed to just treating the sore itself, you want to reboost your immune system (to naturally fight them and anything else that comes along) Also cleaning the blood is a good thing to do regardless and can be done very easily.

Taking something that boosts your immune system such as echinacea along with a high dose of vitamin c. Echnicae should be taken short term when you are more succeptible to illness or fighting an illness. If you take it all the time it looses its effectiveness.

Also take something that cleans the blood. Things like colloidal silver, goldenseal can be taken for seven to ten days. Also garlic :) garlic in supplement form or in your food works as a good cleanser/detoxifier.

In addition you can clean the sore with peroxide. Also most health food or supplement stores will also have homeopathic remedies and the store I worked at carried these little cover things you put directly over them.

Be sure that you are brushing your teeth regularly and rinsing often. Also chewing sugarless gum with xylitol between meals is actually good for teeth and keeps the mouth cleaner. Less chance for the bacteria in these sores to take hold and have something to feed on.

Stress can aggravate cankers as well so if you are under a lot of pressure lately try doing relaxing activities like a hot bubble bath, yoga, meditation, whatever helps you rest and relax the mind/body.

The easiest home remedy is to apply hydrogen peroxide with a cotton swab on the canker sore (1 part hydrogen peroxide to 1 part water). Then dab a small amount of milk of magnesia on the canker sore 3 - 4 times a day. This is not only soothing, but appears to help healing.

And be vigilant, if it refuses to heal soon have an MD look at it. A good friend, has had what she thought was a canker sore, and it turned out to be cancer. Even the Dentist had missed it.

Gly-Oxide can be purchased otc and heals cancer sores. To help prevent them, take niacin, or a Bvit complex. Niacin causes flushing, but the discomfort can be reduces by taking an aspirin with it. This works. Niacin will also heal the sore.

I have heard that sugar will heal them, but I haven't tried that.
