How are they different? I would like to know both in terms of philosophy (or spiritual ideas and practices) as well as understanding the physical or genetic connection. Are they "cousins"? What is the archeolgical or genealogical evidence? Although the two groups recognize each other as being closely related, I have never seen anything showing how they are related.

When Europeans first arrived in America they didn't know America existed. They thought they had gone all the way from Europe to Asia, and they thought they were in India, and so called the locals Indians. The name stuck and later they had to differentiate.
All races are closely related, Indians and Native Americans are not particularly close but but there are early movements out of India though Asia into the Americas these are ancient and prehistoric. Indians are more closely related to Iranians, (but not Arabs), and then Europeans. Native American are most closely related to North East Asians (of Siberia, or north east China), and then East Asians.
Cultural and Religious practices are very different Native Americans are Usually Shamanic and have beliefs connecting them to there local environment often oral (spoken) and local traditions differing vastly from region to region. (This is particularly true of peoples Native to the U.S.A and Canada.) Hindus have one textual tradition in the form of the Vedas, a complex an ancient Religion but with central teachings and beliefs, including karmic law, and reincarnation.

The general consensus among paleontologists and anthropologists is that ancestors of modern East Asians migrated across the Bering Strait land bridge into North America some 12,000 years ago. Also, there is some evidence that suggests East Asians may have migrated by sea, across the Pacific Ocean, to South America around the same time.
