USB devices/ports can be a little quirky. Sometimes a keyboard or mouse will not work if it's plugged into one port, but works fine in another. It can take a while for system to recognize USB peripherals. Most have a red light that comes on, have you seen this?

I have an optical mouse as well and was having the same problem so I bought rechargeable batteries and just leave it on all the time. I don't seem to have a problem anymore.
