There are regularly scheduled boats between Taiwan and Okinawa. There is also a boat from Shanghai to Japan, and from Pusan as well. In fact, you could take ferries all the way from Taiwan to Hokkaido. These ferries are not the Love Boat, the accommodations are utilitarian and they plow through some lumpy seas. If you wanted to get from say, Tokyo to Taipei, air would most likely be the cheapest way but if you like travelling by sea it's a good thing.

I'm sure you can get to Japan by boat, even if you had to charter or buy one. Since both Taiwan and Japan are islands the answer seems obvious. As for finding a ship to Japan, ask a travel agent or see about becoming a passenger onboard a cargo ship (some lines allow---but it isn't a cruise ship).

Air is the only way to travel from Taiwan to Japan.

you can take a cruise in Chi-lung but it is not always available. However, you can't stay in Japan because you have to come back to Taiwan with the cruise. you can get some information from this wedsite http://www.starcruises.com.tw/
