I know that they can challenge a catch/fumble/where the ball is spoted, but can they challenge a flag that a referee has put on a team, such as offsides or roughing the passer?

Yes a coach can challenge a penalty, however, I believe the only penalty they can challenge is illegal forward pass.

If the referee throws a flag for a QB who threw the ball while both legs were beyond the line of scrimmage, then a coach could challenge the call.

A coach can challenge almost any call that is made on the field, but they only have 2 for each game. If they challenge 2 times in a game and they are right about it, then they will be rewarded a 3rd challenge.

Yes, as long as he does before they blow the whistle (calling the play dead). And they only have 2 challenges. And during the 2-minute warning, they can only challenge it upstairs (in the booth).
