The phrase is common only in the UK, and there are several versions of its origin.

The most widely accepted is that comes from bell ringing.

Bell 'clappers' make the bell move at considerable speed when a complicated change is being rung - hence the derivation to: 'going like (the) clappers' - moving very fast, or with great urgency.
