It could be a lot of things. Rabbits shed about 4 times/year and we've seen that every other shed means lots of extra fur around. During a shed, it is a good idea to brush your bunny as often as he'll let you and vacuum up the loose fur.
If this isn't his time to shed, then it could be mites, it could be a skin disorder. Here is link to information on skin disorders:

Shaking the ears could also mean many things. Our Holland Lop started shaking his ears when he had an ear infection.

The best advice is to get your bunny to a rabbit savvy vet and here is a link that might help if you don't already have a vet:

The most common cause of rabbits losing fur is mites, which they can get from hay or straw. They need treatment for this or it will get worse and their skin will start to become sore. My rabbit had this problem recently - the vet gave her an injection to kill the mites, and I have to put spot-on drops on the back of her neck once a month to stop it recurring.

They can also lose fur if they are bored as they can start biting out chunks of their fur for something to do. Sounds like your bunny needs to go to the vet, but make sure he also has plenty of things to play with in his hutch - try a loo roll or screwed up ball of newspaper to throw around.

DO take him to the vet.
The hair loss could be from many things, from just normal shedding to mites/fleas to a very serious skin condition. Because you say that he is shaking his ears, I would say that he has either fleas or mites. Fleas and mites tend to stay around the head/neck/ear area the most, and I've noticed by bunny shaking his head/ears a lot when he had fleas. He could be loosing hair because he has been itching A LOT, but you haven't mentioned itching, so, it COULD just be shedding, and it might just be a coincidince.
Please, please, please take your rabbit to a rabbit savvy vet! DON'T use random petstore brands of flea/tick/mite treatments, because rabbits are extra sensitive, and lick themselves a lot. If they lick off the product, they could get even more sick. Go to the vet, and get your bunny diagnosed... it might not even be fleas/mites/ but a skin fungus, or something else. A good vet will give you and tell you all that you need to know.

in case you don't have a rabbit savvy vet, use this site from the HRS:

Does he only loose his fur once a year? Does it come off in clumps with darker and shorter fur underneath?
My rabbit was part angora and malted in this way.
I think it would be best to see your rabbit breeder or your vet to double check what it is. If it is just malting, he will be able to give you advice on how to groom him - rabbits can die from furballs.

Sounds like he either has mites or some other skin condition which is irritating him and causing him to lose his fur. A visit to the vet is needed

IS he going bald? If he is shaking his ears and losing fur it sounds like mites. You need to take it to a vet. http://www.rabbit.org Mites are a big problem and should be treated quickly.

It may have ear mites. Pregnant rabbits pull out their hair to make a nest for baby bunnies. Not that your pet is expecting.

Sounds like a classic case of mites, best bet is to get him checked over by a vet who can advise you on the best treatment for him.
