I have a few whetstones stored in a plastic container, soaked in a brown oil. What is the best way to take care of them and how to sharpen my knives with them? (Websites referrals welcome)

First of all you want a good quality one. I working in a meat packing place years ago and we sharpened our knifes using soap on them, the liquid hand cleaner type. The best way and the safest is to grasp the stone with all your fingers on the underside of the stone and your thumb on the top. If you slip the knife will safely slide under your thumb. You draw it down on a 30 degree angle and then back up. You also need a good steel to keep the edge straight once it is sharp. I prefer the smooth steel. The soap also cleans the pores of the stone.
