Congratualtions! It is a great decision to build your own computer.
Your problem is common to many users particularly builders and gamers. AMD and INTEL are both great processors and it is difficult to say which is the best. I, sure, can say AMD is cheaper and its performance challenge easily the Intel.
Whatever your choice it is good. However AMD offers you opportunity to have your computer built for less bucks with the same or better performance thant Intel.
Learn a bit in http://www.cheap-computers-reference.com/amd-processors.html and http://www.cheap-computers-reference.com/intel-processors.html and define your final choice

The battle rages but most of the time AMD had a better price and ran cooler and just as well. Recently Intel Duo's finally did catch up again so for the moment they are king as noted above.
To run the hottest processor, however, you will need the hottest mobo with the fastest memory and the right power supply. Like it said on the Mooney Brothers shop in Darlington S.C. "Speed costs money, how fast do you really want to go?"

It changes over time. For the record, yes their usually is a difference other than price. AMD has been on top for a while now, but with the Core 2 Duo's Intel has clearly taken the lead. So if you are buying right now, go with Intel, as it is best at the moment. And here is the benchmarked proof:http://www23.tomshardware.com/cpu.html

I have had both and see virtually no difference in the brand or the speed.
