You can't have an Army that doesn't follow orders, regardless of whether the cause is just. People have to do what they're told in order to succeed. To dumb it down for you - - It's like a football team without any coaches, a classroom without a teacher - - ANARCHY.

Get a grip, Annie! Troops without leaders are useless, just like in football and business, and calling those leaders 'their masters' is just anarchistic semantics. Everybody has at least one master, just that some of them refuse to recognize the fact, or fool themselves into thinking they are their own masters.
Reality is, whatever makes you strive, that is your master, even if it is no more than the coward's determination never to risk himself for anything but himself. Then there's money or gain, probably the biggest master in the world today. Or sex. Whichever is your poison, that's your master. The fact that it doesn't bear a human form makes it no less potent an influence.
And. while this question sounds very thoughtful, it is really no more than the condemnation usually aimed at the warrior by those who risk themselves for nothing and no one but their own desires. A far more valid question than why would they etc, is why would you not?

Again, your asking moral questions, because you must think the War is wrong in Iraq...
Soldiers obey their "Masters" because its what they are paid to do.
When you "join up", you pledge to uphold the Constitution, and to obey your Superiors.
You are trained to do a job, and killing is part of that job. You are a uniqely trained fighting and killing machine, and trained to do the job of eradicating the enemies of these here United States.
If you have any "doubts" then dont join up, its a volunteer Military now, so you have the option of not volunteering. But, if you "did" volunteer, then you have an obligation to fullfill your contract to the Military.
