I found the Japanese Red Sox fan site (written in Japanese). Yes, there are some, but not many, Sox fans in Japan.

Boston is a very popular place for Japanese study abroad students. I know many Japanese who stayed there for some time and consider Boston as their second hometown. They love the city and are proud Red Sox fans.
One thing is for sure is that the "25 guys, 25 cabs" thing is famous (or infamous?) around the world. I like the motto!

Your guess is correct. The Yankees, Marines and White Sox are the most popular because they have Japanese players. The nightly NHK news only show MLB highlights of games that include a Japanese player. There aren't any Red Sox fans here. To be honest, most Japanese can't name any MLB teams that DONT include a Japanese player.

Seattle Mariners is very popular because of Ichiro. I hate to break it to you but the media here doesn't really follow American baseball, only Japanese players playing in the MLB. Red Sox doesn't get much coverage because there's no stars like Ichiro or Matsui on their roster.

The yankees are the most popular baseball team in the world. Just look in any city worldwide and you will find the yankee logo more popular than other teams.
In Japan, the Yankees and Seattle Mariners are popular as they both have Japanese players
