Have you actually done this experiment? The result does not sound correct: a volume filled with Helium weighs more than a volume filled with vacuum.
I strongly doubt that an eggshell is strong enough to sustain a vacuum against 1 atmosphere external pressure.
If you were able to make a "vacuum balloon", a vacuum vessel that was light enough to be boyant in air, then it would be less boyant if it were filled with Helium.
I don't think there is any known material strong enough to make a vacuum balloon, in our current technology.

I doubt a helium filled egg would fly. The weight of the shell is bound to be more than the weight of the air that fills it.
Big helium filled things work because the weight is proportional to the square of the size but the volume is proportional to the cube. As things get bigger the volume gets much bigger. If that volume is helium then the a lot of air weight is displaced and it flies.
This is why a real hot air balloon flies, but a small model won't fly even if all the proportions are correct.

Helium filled Egg will not fly but a balloon will fly. This is due to the density of the helium. Vacuum balloon will fly too in theory. But will collapse. You can not fill a balloon with vacuum. When you made the wall thickness high enough not to collapse then the weight will be high enough it wont fly. Helium is the lightest gas they fill to keep the balloon to maintain the shape and make it lighter. So it serves 2 purpose. The vaccum wont

cosmo is almost correct. The eggshell is an amazingly strong structure and probably would sustain the pressure if evacuated. But it probably is heavier than the air it encloses. There are plenty of materials strong enough to make a vacuum balloon, but probably none that would be light enough to float in air. We presume that's what you mean by fly.
As Dr M says, the helium is useful because it's lighter than the air it displaces and it maintains the shape of the balloon. Hydrogen is even lighter, and therefore more bouyant. But the Hindenburg vividly demonstrated the drawback of its use.
anania r is correct about the benefits of larger balloons.

Just absence of air.
Therefore the egg shall not fly.
However helium being lighter than air , it will make the egg shell
fly....
