So far I know I can stay Wendy's for hours but I like their coffee not very much.

Saizeriya has a good coffee bar. I know I've stayed hours there lots of times!

Manga Kissa's are great places to crash cheaply for 1000 Yen or so a night. You get free refills too but if you don't feel like shelling out a 1000 yen just to read your own book, cafes in roppongi and shibuya would be the places to go. A lot of places there stay open 24 hours but some are quite noisy.

There are many many cafes in Tokyo where you can sit around reading a book for a very long time, as long as you buy one drink. Nowadays there are franchise coffee shops everywhere (Starbucks, Doutor, Excelsior, etc) but you should be fine at most small local ones too.

Are you looking for the internet and manga cafes? Basically if you go to one of the thousands of internet and manga-comic cafes, you can stay for hours. The fees are based on time. You can even go to any 24 hour restaurant and order "drink bar" and just sit there for hours and drink all you can drink. The coffee may suck. If they are busy, they may ask you to leave, but at the wee hours in the AM, with no one in the place, they do not ask you to leave.

Doutour you can stay for hours. There's usually one by subway stations all around Tokyo especially around the office districts.

But then again, you can stay at Starbucks for hours so I guess it's your choice.

Man did i love Tokyo when I lived there.........Its a big city and kinda stuffy,but yeah.Theres alot like,a noodle shop called noodle planet,1-2 story mcdonolds,toco bell.
The best places are on base.Its called camp Zama.you have to be milertary though.Also air force,navy,or police.
yeah everything it nice too.Its like another town for milertary.Theres even star bucks! Hope you like my advice.

I recommend going to Mr. Donuts. It's a donut shop that has free coffee refills for about 250yen.
