I would say flat, because the oil in the compressor will stay in the bottom

With most models of Window air conditioner you are supposed to store them flat as if they where in your window. Window ac units are designed to be quite durable on the other hand and most likely will not break if you stand it on end as long as you do not injure coils or any exposed parts of the unit. Flat is recommended.

Depends on the model of the air-conditioner consult the manufacturer is the best way to be sure. Some models this isn't a good idea.

FLAT AS IT SITS IN THE WINDOW AND COVERED TO PROTECT FINISH
UP WILL CAUSE REFRIDGERANT OIL TO RUN AWAY FROM PARTS NEEDED TO REFRIGERATE NEXT TIME YOU USE
