Kyoto University is the best after Tokyo.

Japan has both public and private universities, Tokyo and Osaka are the prestigious public and Waseda is one of the more prestigious private universities.

Waseda University.(Private) They are sister school with USC (in the US) and have good exchange programs... I graduated in bussiness at both of them and were great experiences!!
