While it doesn't list the champions by city, it does provide a comprehensive list of the winners for major professional sports all at one source. Unfortunately, you would have to look at each major sport and count when that particular city's team won. However, that isn't that difficult since most of these leagues have only been around for about 50-75 years.
Besides, a listing of championship by cities, for example New York where there have been multiple teams (especially baseball, i.e. NY Giants, Brooklyn Dodgers, Yankees, Mets), would produce a result for all those teams. One may only want to look at championships by an individual team. This website seems to offer you the opportunity to dissect the data however you like because it offers all the information in one consolidated source.

you dont need a list...new york has the most... the yanks 26 championships alone should have given you that answer... my guess at #2 is montreal, LA or Boston.
