I don't think it matters as long as you are within the same state, but it is best to check the marriage laws for your particular state, b/c each state differs. I've listed a helpful link, but you should double check with the county registrar/clerk who issued your license.

We had to get our license in one of the counties that we resided in - we got it from my county as it was easier and closer. When we got the license we had to tell them where we were getting married and what county it was in. Then the officiant had to fill our a section on it with all the legal stuff about counties and his license to marry us.
You can contact your local court house for their rules on getting married and marriage licenses.
We had a 5-day waiting period too from the time we applied to the time we could pick up the license from the court house.

you should check with the county clerk.
however, it's been my experience that you have to get it in the county in which you're getting married.
you'd also want to check the timing, some counties require a specific length of processing time, and the license needs to be filed in a certain amount of time.
