...besides the fact that one is for a master's program and shorter and the other is for a Ph. D. program and longer. Are there any fundamental, structural, methodological differences?

The structure and methodology are more determined by the field of study than the level of education. A Master's Thesis is research based but does not always require first level research. It is generally considered acceptable for a Master's thesis to rely on the research of others. A Doctoral Dissertation, however, is often written more as a book than an extended academic paper, and requires an original hypothesis with firsthand original research.

A Doctoral Dissertation is supposed to be original thought or conclusion, whereas a Master's Thesis can be about something that was first postulated by someone else.

Uhhh....after one you get your master's degree. After the other you get your PhD, or doctorate. You also have to defend your dissertation against other doctors, or else they will eat it.
