I'm not an expert, but it's something like this...
They use two cameras, each at a slightly different angle. One with a red filter, and one with a blue filter. They then merge the two films together. This is why the glasses have a red and a blue. Your one eye will only detect the blue, and the other the red, causing a 3D effect. If you watch without the glasses, it is blurry because of the two overlapping images.

they record it regulary with two cameras at fixed angles. they divide the film into two images depending on what they want to pop out... they make it so that the images overlap each other by a difference of a person's distance between thier eyes. When you put on the "3-D glasses" the images are made into one image on top of the other and it seems that some of it is popping out at you.
