Thermocouple may be getting weak or the pilot orifice my need cleaning. Depending on the installation you may need to have the venting inspected to determine if it is properly installed. Inspect the area in and around the burner for soot as well as the vent. At any rate you should get a Gas Service Tech out. Water heaters are usually a quick fix and not that expensive of a service call.

Maybe the flame in the pilot light is too low?
Are there strong drafts blowing out the pilot light? This used to happen to me occasionally.

if it keeps going out, maybe the thermocouple is going bad.
