Is taking a logic class at a university like being a subject in Milgram's experiment? Is a professor like the person conducting the experiment? Is this a correct analogy.

Not unless the professor is being directed by someone else to be abusive to the students, and does it because he feels the need to obey. You need to read articles on the experiment.

Not really. Milgram's experiments concerned obedience, specifically getting somebody to do something that they object to. His experiments are generally quite interesting, if not a bit sadistic at times. It was all inspired by WWII, he was interested in what made ordinary people willing and able to follow brutal orders from Hitler.
