Yes they are the same, iPod is made by the Apple Corperation. While mp3 player is what it is.
Compare this to medication. Take Prozac for example. Everyone knows its for depression. But if you get prescribed to it, and get it filled at the pharmacy, read the bottle and it will more likey say Fluoxitine HCl, which is what it really is. Companys make up a name to call their unique product so the general public can better memorize it. Band-Aids are bandages and Klenex is tissue paper. All the same but we memorize the catchier name.

The difference is the same as a vacuum cleaner and a hoover, None, Apple came up with mp3 and the name has stuck just like the name hoover. when i get the Dyson out i still call it hoovering not Dysoning or vacuuming!
