The number concept is probably the most important one ever developed by humans, at least insofar as technology and a complex economy and society are concerned. You are asking a question that cannot be answered with any finality, but can only be guessed at.

You asked how it began, not where or when. Let's give it a try.

The number system probably began in the late hunter-gatherer period of human development. When people hunt from an enormous supply and gather goods for consumption from an equally large supply, there is no real need for counting beyond he elementary--one, two, many. The fingers and toes were probably used as a basis for counting in the earlier times.

As agriculture developed (12 to 20 thousand years ago), there arose a need for more precise counting. If we exchange goods (economy begins), we can't just say this bunch for that bunch--we need some basis for exchange and barter. So along with the development of language there also arose the development of more and more abstract ways of counting, beyond fingers and toes. In the West, Pythagoras (sometime around 2500 years ago) developed a system of mathematics; India was far ahead of the West in this regard. As we became more and more sophisticated in our counting needs, so we developed more and more complex and abstract mathematics and ways of counting. We're still developing number systems--and this will probably continue for as long as we're around.

Basic answer: the number system began as a bare bones system of counting one, two, many (something even birds can do) and developed from there. A major discovery was the idea of zero, which allowed us to multiply series of numbers.
