Common problem when replacing a blower motor. The new motor had an anti corrosive coating on the coiled wire inside of it, to prevent corrosion from moisture exposure while in storage waiting for you to buy it. The first time you run the motor, the coating will get hot and burn off. The smell should go away after a little use.

This is a common problem and there is an odor treatment package that you can buy at an auto parts store or a dealership. It will include instructions as to how to apply it.

It may just be breaking in the windings, and brushes in the motor.
Run it on high for five minutes to burn off the residue from manufacturing.
