Once you sub in your third string QB, your other QBs become ineligible to play again in that game. The team has to designate who the third string/emergency QB before the start of the game.
Not my favorite rule, in fact I think its pretty stupid.

You can play anyone under center you want to, but there are certain restrictions if the guy is a player wearing a jersey number not designated to be worn by a QB. For instance, if you have to line up some guy wearing 51 at QB, he can throw passes, run the ball himself, or hand off. But, he cannot pitch the ball or handoff, then go downfield as an elligible receiver because he's wearing a lineman's number.
