the independent variable is usually put on the x axis, the dependent is on the y axis.

The x is independent variable. And the Y axis is the DEPENDENT variable. The y depends on the x.

but in the graph of work done,force is put on y axis while displacement is put on x axis why? whereas force is independent and displacement is dependent

In a study of experiment the x axis is traditionally the value which you can not effect like time. so yes it is independent
