The original ninjas (often called Lin Gui in China) may have came from China to settle in Japan. Supposedly, ninjas (and Lin Gui) do not exsist. However, there is a form of Japanese puppetry (Bunraku) that has the puppeteer "hiding" in plain sight with the puppets in front of them. Many suspect that this is where some of the legends of ninjas come from. I believe that many of the stories about ninjas are embellished, much like gunslingers from the old West in American movies.

their origin actually came from china but the official ninja clan were establish in japan by some of the samurai lords which are divided to two clans one is the which are make to protect the life of the commoners and refugees of wars and the second clan are make the other lords to spy on their so call allies. ninja are taught to move in stealth to spy on their master opposition and are train to adapt and survive in the harshes conditions. which they will pretend to common peasents, monks, and even woman if they have to, just to accomplish their master order or die trying and unlike samurai which will do the disbowelment once they're defeated, ninja are more found to kill themselves by disfigure their face from be recognize by their master enemies.
