Actually nature doesn't sort out the 'other gubbins' when it comes to us humans. For example, if you look at a cross section of genetalia, you'll see that it's all pretty much the same apart from the different sizes and locations - a penis is just a bigger and external clitoris for example.
So why should men not have nipples is really what it comes to. Why expend energy on making so many changes between men and women if it doesn't really have to be done. Nature tends to do the bare minimum, only changing things for some sort of advantage. Nipple-less men doesn't really help anyone.

Because every embryo at one time is female, and for a mere 15 minutes during embryonic growth, testosterone floods the embryo and it becomes male. Shame nature still hasn't got it right though, they never seems to end up growing into men with big enough d*ks.
Two X chromosomes make a female and one X and one Y makes a male. The X chromosome contains everything to make a human being, which will also include nipples, the Y contains only the information to make a male.

Because the default development pattern for humans is to become female, and females require nipples. It's just simpler for men to have nipples, and since there are no evolutionary advantages to being a nipple-less male, it's not likely to change.
We have plenty of vestigial traits.

We all start out as female. With nipples and clits. If the fetus is clever enough to figure how to turn male(lol), the clit grows into a penis and the nipples stay stunted. If its a female the nipples (eventually) grow in to boobs and the clit stays stunted.
so the same question could be asked, why do females have clits? if you say because it feels good, well, nipples on men feel good to, but they don't serve any purpose, just like the clit.

Because the only difference between men and women is one small chromosome, XX vs. XY. It's not like we are two separate species. We still get half our genes from our mother and half from our father. Nipples will always be passed on.

For some reason a babies sex is not determined for a few weeks and they are built onto a "template" and nipples are on the template. Why this is I do not know.

Maybe in about 10,000 years' time, when males have properly evolved, they, too, will have breasts and will be able to breastfeed. Who knows? Maybe another 20,000 years' time men will even have a uterus! Now that will be far too much intelligence for men!
