If the two terms are not actually used interchangeably, then I would assume the user guide was arranged sequentially, with "here's how you set it up and learn to run it" approach. Not actually a training manual, but closer to that then a reference guide, which would probably be for details on the various functions, probably arranged alphabetically to a major extent, like an index.

Back in the good old days, you had all that plus a tutorial packaged in new software boxes. Now . . .

basically, a user guide is a book with step-by-step preocess of how to do something, usually computer related. I couldn't find an actual definition of reference guide, but i think it could be a book on information on a certain topic, like literature, or history...or it could be a book with several topics, like an encyclopedia. A reference guide might tend to be shorter, on one sheet, or there might not be any difference at all.
