You can use a good primer that has a good adhesive quality. I would try BIN or something that sticks to anything. Kilz is more to hide stains and may not stick as well as BIN. Then paint over the primer. I did this on the exterior of my house and it worked.

I'm not a painter. I don't like to paint. My suggestion would be: call a painter.
Actually there's probably not much that will stick to silicone caulk. You could probably use strips of Duck tape over the caulk. Duck tape fixes everything! Fingernail polish might even stick to the caulk, but i don't know: never tried it. There is a caulking that I've lately used to fix about everything (concrete, windows, asphalt, sinks...) it's called something like "Geo-seal". I'm not quite sure if that's the right spelling or not. I work for a home improvement company and we use the stuff all the time. (about $6 a tube)

You can buy paintable caulking, but if you have the normal stuff you could try oil based primer and topcoat, gloss or matt finish, with a small artists brush.

Look just admit you screwed up. remove the silicone from the cracks. Truth be told it probably would not have stuck well anyway. Repair cracks with joint compound or spackling, sand and paint. Oh and in the future read the instructions on the caulk tube before using.
