Is that something I should worry about, like say it happens again, is there something I'm doing that I shouldn't be?

She needs to trust him and you. If she doesn't have trust in the situation, it is gonna be a hard road for her because both of you are friends. You need to talk to her and tell her you are happy for her and you aren't not someone she has to worry about with your boyfriend. She should be glad that you are his best friend and not some other girl. Best friends and boyfriends deserve trust, trust is the foundation of any relationship. Good luck. My advice is to talk to her about it and find out how she feels and why she feels like that and to talk to her about how you feel.

Some girls get a little insecure if their b/f hangs out with other girls because that's one of the ways they can lose their b/f's. If you do projects and stuff with her b/f then make sure she knows about it in advance.

get over it, or split up, friends are longer lasting than relationships, generally, if she has a problem with you seeing him as a friend, she has to deal with it, not you're problem,
