It has to do with the main sponsor for that car for a given race or if they are running a special paint scheme. Example; Dale Earnhardt Jr's car is almost always red, but he has run special paint schemes for the All Star game where his car was painted white like a baseball, complete with "stitches."

Lots of teams have multiple sponsors due to costs or run special paint schemes (promoting movie premiers, new products, special events, charities, etc.). Casey Mears drove a pink and white Target-sponsored car last year for Breast Cancer awareness.
