Are there any hot springs close to Tokyo that would make a good day trip (there in the morning and back to Tokyo in the evening? Please answer how log it takes to get there and how much it might cost. Also what are some other things to do in that area.

If you have already been to Hakone, may I suggest hot springs in the Nasu area of Tochigi prefecture. I think it about 80 minutes from Tokyo by train. It would be especially good if you look for the outdoors ones since the crisp air and the hot water would be a very good combination to relax. There are many things to do in Nasu and also you will be able to see the autumn leaves.

You can do a day trip but I do suggest that you say overnight!

There are two hot springs that I know of which are actually IN Tokyo.

The first is Oedo Onsen Monogatari in Odaiba, which is kind of like a miniature Edo-period theme park inside. It's very cheesy and Disneyish (you get a yukata with a samurai print on it when you go in) but kinda fun, and it's a natural hot spring. There's a capsule hotel inside so you can spend the night if you want.

On a smaller scale, there's a tiny bathhouse near Azabu Juban which is actually connected to a natural hot spring. It's wicked cheap (300 yen IIRC) and basically only frequented by old people.

Atami onsen on the Izu peninsula is close enough for a day trip. It's a good choice if your want to be by the sea. The seafood is good there, and there is a a real "retro" feel to the place. Atami was kind of left behind when Tokyoites could afford to go abroad, etc. for vacations, so it still retains a very sixties/seventies feel.

Go to Hakone, lots of genuine fresh springs and some nice scenery too. Its quite a long way for a day trip, but if you get up early it should be fine. Take the Odakyu line from Shinjuku.
