Don't drink tap water, don't wear lots of jewelry, don't accept rides from unauthorized taxi cabs, be sure to hire tours with official agents (within your hotel) and don't go out at nights to the areas of the place you are visiting that are noted as dangerous.
If you keep to the touristic places you will be alright, Mexico cares about tourists, and thus has more officers for protection and information booths for tourists.

You have three choices bus, fly, drive.

Bus
Mexico has a well run, extensive bus system. Along most routes, second-class buses are equal to Greyhound in the US. The three classes above that are superior to US buses. See the Bus Section of the website linked below.

Fly
Mexico is a large country. To travel long distances, it is obviously faster to fly. Until recently this was expensive. With the advent of discount airlines, reasonable prices are available between some locations. The airlines have fleets of modern planes and are strictly regulated. As an example, on April 2, the Mexican government grounded Aero California, for using parts off of grounded planes. They have purchased new airplanes and are returning to service. Drive
For the most part driving is safe. There is a system of toll roads, which like the freeway system in the US, is the quickest way to travel between many destinations. The tolls can quickly added up.
If you are driving, there are three things to keep in mind:
Be fully insured.
Avoid driving at night.
Watch out for speed bumps. They cross highways (except toll roads) to control speeds. Although they are usually clearly marked, you have to pay attention and look out for them. They are one of the main reasons not to drive at night.

First Class bus travel is extremely safe, fast, reasonably priced and very comfortably. (Lots of leg room and they even have "in-flight" movies and stewardesses!)

The best bus services utilize Mexico's exceptional toll freeway system and concentrates on "overnight" trips. (They will average 65-70 miles an hour, non-stop! On some routes, with all the security delays at airports, they are even more efficient for far less money!)

The difference between the US Greyhound Line and the Mexican Premier bus service would be like comparing a 500 mile trip in the backseat of a Yugo with the same ride in an air-conditioned limousine with plasma screen and a bar.

In most turistic zones, like Cancun, Cabo, Pueto Vallarta, you can travel as you would if you were going to San Diego or Miami(just keep away from the dangerous barrios, which look very similar to the Amerincan ones). In the large cities it is a little different (just asi would be in L.A. or N.Y.).
I strongly recomend to carry littl cash (that's less than $500 USD, which you won't need to carry unless you're going for shopping), take autorized cabs, bus or metro (subway) it's cheap and safe, except for a few stations.

Fly where you are going. The bad guys (and there seem to be plenty of them!) kidnap people and never get caught! Just across the border. There's always something on one of those shows like Dateline or 20-20, about a person missing - they have only found their car.

If it is a vacation spot, I imagine it would be pretty populated at an airport and hotel and beach. Otherwise, watch out! What a rotten dirty shame, huh?

FLY... Driving is way too dangerous. Bus trip was 36 hours from Tijuana to Guanajuato when I went.. Flying is the safest and fastest way... Trust me I know..

There is a very good bus system, there are no trains ... and flying is expensive.
