It depends on your fighting style, if you're looking for a good team to beat your mates. I've always preferred highly offensive teams with hard hitters, generally the legendary pokemon are best for this - Mewtwo, Lugia, Articuno, and the like. But I also like to mix things up occasionally and use a more defensive team, for this Snorlax, Blissey/Chansey and Shuckle all work well.
Look carefully at your pokemons stats and if you're going for an offensive team then speed can be just as important as attack power - you want to get in the first attack.
Don't forget to look at your pokemon's powers as well - for this advice I'm assuming you have one of the newer games so, if not, please ignore me. For instance Shedinja can be another good defensive pokemon because, although it only has 1HP, it has a power that prevents all but super-effective moves from hitting it - put it up against the right opponents and they'll be unable to attack you. Finally make sure your pokemon holds a useful item, if you're going for a defensive team then nothing beats leftovers or the chesto berry to awaken your pokemon combined with the attack rest. Otherwise something to keep your pokemon on the attack or improve its stats - cheri berry to heal paralysis or quick claw to improve speed are great choices. Experiment to find what suits you!

It depends on which version of Pokemon you have. Some pokemon that were strong in Red/Blue were greatly weakened in Gold/Silver. For example in RB psychic pokemon were kings and fighting pokemon were the major losers, but when GS added dark pokemon who were effective against psychic and weak against fighting pokemon the balance of power changed considerably. Now fighting pokemon became popular and psychics were reduced to just another type of pokemon.
The starter pokemon in any case tend to be worth training. Same counts for any special and rare pokemon.
That said I always liked Alakazam's combination of speed and powerful attacks and Nidoking's heavy armor look and ability to learn so many different attacks.

The best to train are your starter pokemon, and any rare ones you have, plus any that you like. It's your choice really.

For Emerald, I found that Breloom, Crobat, Hariyama, Seviper, Golem, Camerupt and Gardevoir worked well.
Charizard, Dragonite and Metagross are also quite good.
Depends what you are after, my choices tend to depend on being able to have a general type advantage or good staying power.

Your starter pokémon, any other starter pokémon for that version or other versions you can get via trade and any legendary pokémon you can get.
Personally Charmander and Totodile are ones that I think are worthy though.
