I am quite sure that it is a tradition started by sailors wives. They would leave a candle burning in the window for when their husbands were away at sea. It was supposed to help their husbands find their way home. I grew up in eastern Canada and it was one of the stories I heard as a child.

Lit candle(s) in the window got it's origins as a romantic symbol, expressing one's love even though that relationship was blocked or forbidden by the girl's parents. I think it went like one candle signaled "I still love you, no matter what" and two candles symbolized "Our love can never be, spare us pain and leave me be".
