It is a misnomer. Ground zero was the expression used for the point at which an atomic bomb was detonated. It was a reference point from which we measured distance out from the blast itself.
People borrowed that term because it sounded nifty.

Since the twin towers are no longer there, it's flat..in other words, plain ground. and zero means nothing...there's nothing left there...

Ground zero means the same thing as "where the attack happened". The point where a nuclear bomb explodes is refered to as "ground zero".
