I let it set too long, and it has a small pit on number two piston,I can just fell it with my finger nail!

try a cylender bead tree they work really well at putting the cross hatch back in the cylinder wall but you still need to find the cause of the pits eg. cracked piston rings or head gasket leaking coolant in cylinder

They don't normally pit on account of letting it sit too long. You cannot "remove" a pit. That's like cutting out a hole. Just run it and maintain it until it wears out.
