Because I am trying to plan a vacation to Japan and want to make sure that each day what I do isn't too far apart.

Here you go. You can get driving directions and distance between two cities or locations in Japan. The distance is calculated in kilometers from the origin to the destination.

This isn't a map, but you can input start station and destination - it will tell you how far apart, what train line, how long it takes AND how much it costs!

But if you're vacationing, you'll probably benefit from a JR pass, so individual fares will only matter for Non JR travel.
