You missed the point. She was torn between Jack and Will, and the different sides of her personality that they represented. By kissing Jack and then leaving him to die, she was giving in to her dark side (just like he said she would), while justifying it by telling herslef that she was picking the "good one", Will. She was crying because she loved Jack, at least on some level.

He is not dead - there is part three coming out soon ... and she is crying because she just left a man to DIE. She basically did it to save everybody.
