Each time that you re-install it, you start from scratch, and have a great and new installation. There will be no harm to that.

If you have plenty of RAM, so that Windows does not keep thrashing the disk, your hard drive will love you. So if your computer takes 5 minutes to boot up, and you see lots of disk thrashing, consider getting more RAM. That is much worse then a clean format and reinstallation.

I think you lose all new programs you had installed since you installed Windows.

Nothing really. Hard drives are designed so that they don't even wear out (or they'll wear out long after you're dead). Don't even worry about it, as long as you have a good hard drive to begin with.
