Fire on the Mountain by Phil Lesh of the Grateful Dead
is the first one that comes to mind. It's such a great riff, and Phil does so much with it.
Also...
Money- by Roger Waters Floyd, He's great on the whole Animals album too.
Last Goodbye- by Jeff Buckley's bass player(?). That song being great has a lot to do with the bass line.
My Favorite Things by- John Coltrane's bass player, Jimmy Garrison. I love the way Garrison's bass is like a pulsing force.
Silly Love Songs- by Paul McCartney, the most underrated and original bass players I've heard. Oh yeah, Take It Away is another favorite by him.

Earth Wind and Fire's Verdee White - "Let's Groove" is pretty underrated.
Bernard Edwards on Robert Palmer's "I Didn't Mean to Turn You On" is very good too.
