You know, I think the sentence should actually read:
"I will," the punctuation fairy said.
Use quotation marks before and after direct quotes - "I will," being the direct quote.
You use a comma to end a quote when quote is followed by attribution (i.e. "I like her," Tom Jones said. The quote is being attributed to Tom Jones - or, in this case, the punctuation fairy.)

Use said when attributing quotes unless a person actually yelled, whispered, etc. Do not use present tense, says. Place said after the name because the name is most
important.

It's similar to, the panda eats shoots and leaves. Depends on where you put your punctuation. Has the panda got a gun or does he like eating vegetation???
If the punctuation fairy is saying they will do something it would be written like this. "I will." said the punctuation fairy. It is a full stop not a comma, inside the speech marks.

It is punctuated correctly because the fairy is saying I will, so you put that in quotes. and then a comma before the closing quote because it is the end of what the fairy is saying, but not the end of the sentence.

You need to know what is being said to know what is put inside the quotation marks. The puncuation marks always go inside the quotation marks. I am assuming the the 'punctuation fairy' is the person doing the talking.
