Coronado is a great place to hang out for the day. The Hotel Del Coronado is a must see - hang out and have a cocktail on the patio, watching the ocean - walk through the onsite museum there. There are many shops, pubs, restaurants in downtown Coronado. Not touristy at all, at least I never thought so. Plus, you have to go over that great bridge - it's wonderful.
Tijuana... it is a mixed review. It's dirty but great. I would say that you should go across the border, haggle for goods in the market and eat a good meal for cheap. Just to say that you've been.

I live in San Diego and think you have picked a great place for a honeymoon. Tiguana (TJ) is not as bad as it use to be but it is kind of scary. You can drive to a parking lot at the border and then pay to take a bus back and forth across the border to the downtown area. I think that's the best way to go.
These are my favorite romantic dates in San Diego. Sometimes a little extra effort is all it takes to turn an ordinary event into a romantic experience that both of you will never forget. Focus on romance and it will happen anywhere, anytime, any place.

If you do go to TJ go with someone who has been there before and knows their way around. Otherwise I wouldn't go.
How about Rosarito instead? It's about an hour drive and much, much nicer than TJ. Papas & Beer is worth the drive!!!

The Omni is located next to Petco Park.
Try a ball game.
The Yard House is a great place to eat/drink. Its only a couple blocks away. Great prices on beautiful appetizers and drinks at Happy Hour.
Go across Coronado bridge. See the Hotel Del, the beautiful beach. Eat at Peohe's.
Go to the zoo (best in the world), Balboa Park,
Del Mar, Wild Animal Park, La Jolla Shores, Torrey Pines (hike the trail), Hot air ballooning, wineries, etc.......
There are many things to in San Diego. The weather is great.
I would not waste my time in TJ. You can take a 2 day cruise down to Mexico.
Find a good travel agent to give you all the places to see in San Diego.

I lived in San Diego for several years. All of these answers are great (except alcatraz is not in San Diego!) Make sure you visit "Old Town" where you can get the best Mexican food and drinks in America! I would suggest taking the trolley to Tiajuana (TJ) too, and just walk across the border. Make sure you have a picture ID!!! or coming back will be a problem...Do not show large amounts of cash and never when asking a price on something, answer "too much" with a smile. They will reduce the price!! Also, visit Kansas City Barbecue in downtown. It is where they filmed scenes for Top Gun (I know, it's been a while) but it is still cool...and when you watch the movie for the 100th time it is still cool to see the scenes.

Here are some of my favorite places in San Diego:
~Seaport Village: right off the trolley line and filled with cute shops, great views and a super carousel.
~Gaslamp Quarter: restaurants and lots of shops, the nightlife is really fun.
~Balboa Park and the San Diego Zoo: museums of every kind (Rueben H. Fleet and Museum of Man are faves) and the best zoo in the world!
~Birch Aquarium and La Jolla: worth a look and views are to die for!
~Coronado and the Hotel del Coronado: a gorgeus island with a hotel that was the model for the Emerald City, what could be better?
North San Diego County has:
~Legoland: the only one in the U.S. Good for families with small children and a bit pricey.
~The San Diego Wild Animal Park: this is not your typical zoo! It is wild animals in their natural environment. Check out the tram ride, the Heart of Africa and the funny shows. Be aware that it can very hot out there, so, check the weather!
Tijuana is a mixed bag! It is a border town and a little hard to stomach with all the poverty and stinkiness. I say brave it and head south (stick to the toll roads) to Rosarito and Puerto Nuevo. Rosarito is where James Cameron filmed "Titanic" and the lobster and cerveza is kickin'

San Diego Tip: Downtown gaslamp district is the place for eating and nightlife. Tons of other stuff to do -- you need to be more specific about your likes (e.g. kayaking around the La jolla coves is spectacular).
TJ tip: Easy way is to take Freeway 5 to border, exit right last chance to parking lot. Buses will take you to downtonw for $8 round trip (leave every 20 minutes). You can have a pleasant time downtown TJ shopping and eating, then take the bus back to the parking lot on the US side. The whole excursion starting, say, from downtown San diego can be done in 3 or 4 hours.

Look im latino and i dont even like to go to tijuana.
Other than that san diego is awesome.
Check out Morton's steakhouse in downtown. Great happy hour on the patio.
Also La Candelas is one the best spanish fusion spots in the city. Oceanaire is near there too and is a must try if youre visiting. Pricey, but worth it.
Otherwise see if you can take the fairy from the bay to coronado and walk around there. pehoes is a very nice place to grab a nice lunch. The fairy is located at the end of broadway.
Local hangouts: check out pacific beach and see if there are any concerts at the house of blues. they have a great blues act thats free on fridays.

Just walk from your hotel through the Gaslamp.Many great clubs/dancing,place goes off during the weekends. TJ can be fun, if you posess a decent amount of "street smarts" it is a very scandalous place. They prey on the weak (mentaly) just keep that look of, you know what you're doing, you know where you're going and you'll be fine.Park at the border, walk across take a cab from there(to Revolition Ave) also off track betting and all sports betting at one of a couple places called Jahi Ali (bad spelling, pronounced HI LIE) Also near the Omni Hotel is a large beautiful Balboa Park if you like walking you should go.Or something completly different, look for the Muesum of Death downtown.
