I figure since you posted here, not in 'religion' you want a historical answer. In mediaeval Europe the Church was the source of learning. From about 1500 onwards, science began to take over. The first really huge answer to your Q therefore was the idea that the earth went round the sun, not the other way round. (Copernicus, Keppell). The second was the theory of Evolution (Darwin, Wallace) which, incredible though it may seem, is still disputed by some Christians (though only, I think, in the United States).

I believe there have been many conceptual problems for theologists over the centuries. The greatest problem they ever encountered has to do with the nature of God, His Son, and His Spirit. The Nicene Council attempted twice to address this issue. Gnostics of the days of the early church declared no way anyone could be HUMAN AND DIVINE. Most of these problems revolve around the nature of things divine, spiritual nature vs humanity of Jesus; likewise, the Godhead, or three beings AS ONE.

Through the centuries of time, numerous scholars developed competing beliefs or interpretations of the messages sent from God. This eventually led to organized religion - which really threw a monkey wrench into the theoligical mechanism.

My personal belief is that many scholars perhaps doubted whether God existed. However, it was in their best interest to postulate as if a god did exist.... for if their teachings were accepted, it would allow them to leave their mark on society... and to gain status power and respect within their society.

The Triune God concept. Even today the Catholic Church and all other churches that accept the Triune God concept teach that you must accepted it on faith because it cannot be explained. Triune God concept is that there are three persons in one God. The Father, Son and Holy Spirit are three separate being yet they are one holy God.
