It depends. If you throw an object at a certain speed and are calculating its motion, then you don't take mass into consideration, just like you don't calculate for air resistance.
If you're calculating the energy involved in creating the motion, then you do have to take mass into consideration.

Right now all the projectile motion I'm experiencing is from my morning sickness, and it seems to have a different mass going in then coming out :)
