I need more information?
How old is the tortoise? Is it eating? Describe it's cage. Do you have heat and UV lamps, and how long do you keep them on? What kind of tortoise and what are you feeding him? How long have you had him and where did you get him?
Sometimes that happens if they are too cold. It can also happen if the are not fed the correct diet, or given enough light. It can also be completely normal.
Get back to me or call a reptile vet in your area.

Aging usually does it, (or walking through a puddle of paint).

This assumes there is no swelling or other signs of illness- darker legs CAN be a sign of disease, etc., but darkening shells are pretty common in aging turtles.
